Lux, a former prince of an empire named Arcadia that was overthrown via a rebellion five years earlier. Lux accidentally trespasses in a female dormitory's bathing area, sees the kingdom's new princess Lisesharte naked, and incurs her wrath. Lisesharte then challenges Lux to a Drag-Ride duel. Drag-Rides are ancient armored mechanical weapons that have been excavated from ruins all around the world. Lux used to be called the strongest Drag-Knight, but now he's known as the "undefeated weakest" Drag-Knight because he will absolutely not attack in battle. After his duel with Lisesharte, Lux ends up attending the female-only academy that trains royals to be Drag-Knights.

Much like the previous series, it focuses around characters playing the card game, Duel Monsters, despite the fact the 'Duel Monsters' tagline has been dropped from the Japanese title. This series introduces new types of cards such as Synchro Monsters, that are reflected in the Official Trading Card Game. During the series, in addition to regular duels using Duel Disks, a new type of Duel Disk, motorcycle-like vehicles, called "Duel Runners" ("D-Wheels" in the Japanese version) is used, and the duelists engage in games called "Turbo Duels" ("Riding Duels" in the Japanese version).[1] Yusei Fudo, the 18 year-old main protagonist, has "Stardust Dragon" as his main card, which is the cover card for the Duelist Genesis trading card set.

The story takes place in the distant future and focuses on Yuma Tsukumo, a youngster who aspire to become the duelist champion, despite his skills are still on amateur level. Something unexpected happens when he challenges Ryoga Kamishiro to a duel to recover a friend's deck that was stolen from him. During the duel, Yuma is being defeated by Ryoga when the mysterious ghost of Astral appears before him, and aids him to make a comeback victory. Astral explains to Yuma that his mission is to search for his lost memories, that were scattered across the world taking the form of 99 Exceed monsters called "Numbers", and to retrieve them, he must defeat the owners of each Number monster in a duel. Yuma agrees to help him, and thus their journey together begins.
