At the young age of 11, Kotoko Iwanaga was abducted by youkai for two weeks and asked to become their "God of Wisdom," a mediator between the spirit and human worlds, to which the girl quickly agreed but at the cost of her right eye and left leg. Now, six years later, whenever youkai wish for their problems to be solved, they make their way to Kotoko for consultation. Meanwhile, Kurou Sakuragawa, a 22-year-old university student, has just broken up with his girlfriend after he fled alone when the two encountered a kappa. Seeing this as her chance to become closer with him, Kotoko immediately makes her move, hoping to get married to Kurou one day. However, she quickly realizes there is something more to Kurou. With this knowledge, she asks for his help in solving the various issues presented by the supernatural, all the while wishing her newfound partner will eventually reciprocate her feelings.

For as long as he can remember Natsume Takashi has had the ability to see spirits called Youkai, but learned never to speak about it to anyone. After being bounced around from relative to relative he finally goes back to the village where his grandmother once lived. His grandmother also had the ability to see youkai and when he receives a book called the Yujincho or 'Book of Friends' he finally understands why he can see these spirits. His grandmother collected the spirits, and made them sign contracts and that is what is keeping them close to Natsume. Takashi finally has a purpose, to free the names of the spirits from the book. With Nyanko, a youkai trapped in the body of a 'Lucky Cat' statue, as his teacher and protector he sets out to empty the book and protect it from those who would take it's power for themselves.

Miyako Arata is newly assigned to the Shinjuku Ward Office's Nighttime Regional Relations Department. Each of Tokyo's 23 wards has one such department, established to mitigate paranormal and occult-related events. Arata's special skill is the understanding of non-human speech, and the story begins with him encountering a youkai at Shinjuku Gyoen park who refers to him as the legendary Heian-era exorcist, Abe no Seimei.

Whisper also gives Keita a watch that allows Keita to see other youkai. Together with the twin-tailed cat spirit Jibanyan, they encounter many youkai-related problems and solve them.

In a village inhabited by youkai, the lives of several fox mononoke working in a hot spring inn. The stories revolve around a new employee, Yuzu. Yuzu had always been living in the mountains, but now has to adjust to a new life working in a high class inn. She is oblivious and clumsy at first, but with her simple cuteness, she is able to get along with all the other foxes.
