In 2031, the world goes through a drastic change after a next-generation quantum reactor fails catastrophically in an incident known as the "Xianglong Crisis." The energy that springs forth from beneath the ground swallows up city buildings and covers the earth, eventually leading to the emergence of new organisms called B.R.A.I. that are both organic and mechanical. Seven years later, Xianglong has been reborn as the fortified city of Neo Xianglong. It is the last bastion of hope for humanity against the rapidly evolving B.R.A.I. threat that has pushed mankind to the brink of extinction. Leon, Chloe, Queenie and Doug are led by destiny to gather at Neo Xianglong. Cecile, Cain, Jay and Gren welcome them into the defense force. The special unit Pandora is born to fight for the survival of humanity. The hope of everyone lies in their hands as they enlist.

In the year 2067, eight years after the events in Macross Frontier, a deadly new disease, the "Var Syndrome," threatens the galaxy. During a Var Syndrome outbreak, the Walkure unit is suddenly attacked by the mysterious "Aerial Knight" Valkyrie Team from the Kingdom of the Wind, the motivation for which remains a mystery...

The Western Planet and the Eastern Planet. Once upon a time, the two sides were bound by the "Dragon Pulse" spanning the heavens. The civilization that once had prospered has now turned to a tale of dreams, as the inextinguishable flames of war tear the realm asunder. The two planets remain engulfed in endless battles. The return of the super technology known as "sacred treasures" could revolutionize the world order, but no one knows of them but one person-a "heretical girl." A girl from the Western Planet, Jeanne Kaguya d'Arc, saw heavenly visions of the birth of a "Star Messiah" who will save the world. She embarks on a journey to the Eastern Planet with Leonardo da Vinci, "the one who observes the world." They come across the heretic of the Eastern Planet and "the greatest fool of the day," Oda Nobunaga.

The series focuses on the heroine, Hitomi Kanzaki, and her adventures after she is transported to the world of Gaea, a mysterious planet where she can see Earth and its moon in the sky. On Gaea, Earth is known as the Mystic Moon. Hitomi's latent psychic powers are enhanced on Gaea and she quickly becomes embroiled in the conflicts between the Zaibach Empire and the several peaceful countries that surround it. The conflicts are brought about by the Zaibach Empire's quest to revive the legendary power from the ancient city of Atlantis. As the series progresses, many of the characters' pasts and motivations, as well as the history of Atlantis and the true nature of the planet Gaea, are revealed.
