In a world where a monster creates undead creatures called Kabane, a boy builds his own weapon to fight them. He meets a girl named Mumei during an attack. The survivors in Hinomoto island have built stations to shelter themselves from the Kabane. They use a steam locomotive called Hayajiro to transport wares.

Harudori Tsugumi, a freshman halberd, befriends meisters Tatane Meme and Anya Hepburn. They take the NOT class at DWMA to learn to control their powers and have a normal life. Soul Eater Not! is a side-story to the main series, focusing on the trio's difficulties to overcome their powers. It is different from the battle-oriented EAT class.
