Ichika Usami is a second year middle school student whose family runs the Kirakira Patisserie shop. One day, she encounters a fairy named Pekorin and learns that evil monsters known as Henteko have been stealing "Kirakiraru", the energy that resides within sweets and desserts. Thus, Ichika becomes a Pretty Cure and, alongside four other cures, forms the Kirakira PreCure a la Mode to fight off the Henteko and protect the sweets.

Shun Asanaga is a 15-year-old junior high school student with an optimistic and bright personality. One day, he finds a mysterious crystal in the office of his father, who is a scientist and businessman. When he touches it, the world becomes distorted, and he is sent into the world of Endra. Emilio, a prince of the kingdom of Endra is nearing his 16th birthday and despises the reigning king Delzain. Since Emilio is now at the age when he can inherit the throne, he takes up a weapon and attempts revenge. However, because Emilio is too weak, he is captured by Delzain and put in prison. When Emilio is in grief, the wall of his cell becomes distorted and Shun appears from there with two goals: return to his own world, and complete his revenge. What future lies ahead for the two boys trying to survive in Endra, yet raised in two different worlds?

Naota's life is confined to going to school and living with his father and grandfather. The usually tranquil life in Mabase is rudely interrupted by the arrival of Haruhara Haruko, who bursts on the scene by running Naota over with her Vespa scooter and hitting him on the head with a Rickenbacker 4003 bass guitar. Later, Naota is shocked to find Haruko working in his house as a live-in maid. Haruko's search for the alien being Atomsk puts her at odds with Medical Mechanica. At the same time, Naota is being watched by Commander Amarao. The Commander believes Haruko is in love with Atomsk and Medical Mechanica is out to conquer the galaxy. The fortuitous circumstances get Naota involved in a three-way battle between Haruko, Amarao and Medical Mechanica.
