Tales of the Abyss takes place on Auldrant, a planet composed of elementary particles called Fonons. For much of Auldrant's history, only six fonons were known to exist, representing the elements of Shadow, Earth, Wind, Water, Fire and Light; but eventually a seventh fonon, controlling Sound, is discovered. Its discovery brings great chaos: using this newest Seventh Fonon allows one to read the future. Meanwhile, a holy order emerges dedicated to the reading of the Score and the keeping of the peace. This "Order of Lorelei" is headed by a Fon Master and maintains both religious/political and military branches. Finally, the Score and its promise of prosperity lead to a dangerous complacency within the general population of Auldrant; the slaughter of an entire people living on the island of Hod and the destruction of that landmass are countenanced because it was predicted in the Score.

The story takes place in the distant future after the destruction brought about by Armageddon. And the war between the vampires and the humans persists. In order to protect the humans from the vampires, the Vatican has to rely on unusual allies to control the situation. The main protagonist, a priest called Peter Abel Nightroad, travels through the countries as a representative of the Vatican. However, he is also part of AX, a special operations group controlled by Cardinal Caterina Sforza. His encounter with a young girl named Esther Blanchett will determine the struggle between the human race and the vampires.

Morioka Kohei wanted to become a photographer, but all pictures he took were of ghosts. While visiting an old castle in Germany he met a vampire girl, Hazuki. Hazuki was confined in the castle. She tried to suck Kohei's blood to make him her slave, but somehow it didn't work. However, because he happened to break the device to seal her into the castle, Hazuki succesfuly escaped from the castle and left for Japan to look for her mother. When she arrived to Japan, she went to Kohei's house in which he was living with his grand father, and began to live with them forcefully. Because Kouhei had also lost his mother during his childhood, Hazuki reminded him of his childhood and helped her to look for her mother. Then, another vampire girl, "Elfried", and Count Kinkell came and try to take her back.
