Schwarzesmarken is a spin-off of the Muv-Luv Alternative series, but the events takes place in 1983. The East German Army 666th TSF Squadron "Schwarzesmarken" (Black Marks) are a special-forces unit tasked with assaulting BETA forces through unconventional tactics; specifically, they target Lux and Magnus Lux to deny the BETA the advantage of ranged firepower. Their orders are given the topmost priority, such that it is common practice for the 666th to ignore allied distress calls that will result in deviation from their original mission, even if only for a short moment. The 666th Squadron mostly operates MiG-21s, with their squadron commander Irisdena Bernhard piloting an MiG-21PF.

The story is set at Myoujou Academy, a private girls' boarding school. The 10th year's Kurogumi class has 12 assassins with their sights on one target, Haru Ichinose. Tokaku Azuma is a recent transfer student who is also targeting Ichinose, but she gradually develops feelings for Ichinose.

Otonokizaka High School stands on the border of three cities: Akihabara-a pop culture mecca that's evolving by the minute; Kanda-a conservative, cultured city where history and tradition reign supreme; and Jinbo-a quiet area reserved for a more mature, sophisticated population. Amidst this culture clash, the school now faces closure due to the enrollment of fewer and fewer students. With the school planning to close within three years, nine female students come together with one thing in mind-form a pop idol group to revive the school's popularity and keep it from shutting down. Two years ago, a pair of idols, Tsubasa Kazanari and Kanade Amou, collectively known as ZweiWing, fought against an alien race known as Noise using armor known as Symphogear. Two years later, as Tsubasa has fought the Noise alone, Hibiki ends up gaining the same power as Kanade.

The story centers around Akihisa Yoshii, the "baka" of the title. His academy rigidly divides up the student body into classes based on the results of tests. The prodigies are in the A class with reclining seats complete with air conditioning, but Akihisa is in F class, the lowest rung of the school ladder which is furnished only with low, decrepit tables and worn-out straw tatami mats. A girl named Mizuki Himeji is actually one of the smartest girls in Akihisa's sophomore year, but she had a fever on test day and was pigeonholed into the F class. Besides Mizuki (who Akihisa secretly adores), the F class also has Y?ji Sakamoto, the class president who has been Akihisa's friend and partner-in-crime since the freshman year. The school happens to have developed experiments to summon fantasy creatures, and Akihisa decides to rally F class to take on the higher-tiered classes and seize their perks. The F class uses the summoned creatures in an all-out battle for school supremacy.

This is an anime adaptation of Chunsoft's visual novel mystery game 428 Fuusa Sareta Shibuya de. The story concentrates on Canaan a mysterious female mercenary in Shanghai who gets caught up in a starnge conspiracy.
