It is the year R.C.1014. The Capital Tower is an orbital elevator that rose above the Earth's surface and linked Earth and space. As the conduit of the Photon Battery energy source to the surface, it is regarded as sacred. Beruri Zenamu is in the middle of training for the Capital Guard (established to protect the Capital Tower), when the tower is attacked by G-Serufu - a highly maneuverable mobile suit with technology that is not from any known country. Beruri, who joins the battle in the maintenance mobile suit Rekuten, successfully captures the G-Serufu. However, Beruri feels something for the space pirate girl named Aiida Reihanton who piloted the G-Serufu. It is the same feeling he has for G-Serufu, even though he supposedly never seen it before. The G-Serufu, which should only be operable under specific conditions, is somehow started up by Beruri. The objective of Aiida and the space pirates who attacked the Capital Tower, and the fate followed by Beruri who was chosen by G-Serufu, will lead to truths that will shake the entire Regild Century era.

Three years after the end of the One Year War between the Zeon and the Federation, a group called the Delaz Fleet is formed by the survivors of the Zeon army. Under the command of former Zeon Colonel Aiguille Delaz, the fleet's goal is to rebuild Zeon. Their ace pilot Major Anavel Gato steals the Gundam GP02, a nuclear equipped model in development by the Federation. Lieutenant Kou Uraki pilots the Gundam GP01, the only one left, in an attempt to stop Gato and recover the stolen Gundam before a new war begins. "Operation Stardust," as the Delaz Fleet's operation was known, would shake the foundation of the Earth Federation and prepare the way for the to the soon-to-be-infamous "Titans."

As the continuation of Zeta Gundam, this series once again follows the story of the Anti Earth Union Group (AEUG) battleship Argama after Zeta's final episode. To fight off the Axis Zeon, now called the Neo Zeon, Captain Bright Noa recruits a group of teenage junk collectors led by the loudmouthed but powerful Newtype Judau Ashta to pilot the Argama's mobile suits. Now sporting a line up of the behemoth MSZ-010 Double Zeta Gundam and the returning MSZ-006 Zeta Gundam, RX-178 Gundam Mk-II and Gundam-like MSN-00100 Hyaku Shiki, the group is nicknamed the Gundam Team. As such, this became the first of a number of Gundam series where a team of Gundam mobile suits fight alongside each other regularly. The climax takes place at Side 3 in the Battle of Axis. Out of the major Zeta Gundam characters, only recurring captain Bright Noa and Axis leader Haman Karn make more than cameo appearances in ZZ; Char Aznable's planned appearance was canceled when Tomino was given the go-ahead to do the Mobile Suit Gundam: Char's Counterattack movie. Yoshiyuki Tomino's original plan for the show which involved Char's return was neither revealed though Glemy's sudden change in motivation seems to give a hint that he fills in for him at the end, nor does Tomino himself remember it and aside from the openings, Amuro Ray does not make an appearance in the series either. The alternate ending presented in Mobile Suit Zeta Gundam: A New Translation retcons the UC Gundam Universe, possibly eliminating the events of ZZ Gundam.
